El Museo de la Ciudad se inauguró el 23 de julio de 1998 en las instalaciones que desde 1565 hasta 1974 fueron el Antiguo Hospital San Juan de Dios. Rehabilitada por la Empresa del Centro Histórico y el FONSAL durante un periodo de cuatro años, esta edificación constituye uno de los mayores bienes patrimoniales que conserva la capital. La restauración fue financiada con fondos no reembolsables del BID destinados a la ejecución de un programa integral de rehabilitación del Centro Histórico, bajo responsabilidad de la Empresa de Desarrollo del Centro Histórico de Quito como organismo ejecutor.

Desde 1999 hasta 2006 el Museo de la Ciudad fue una dependencia administrada por la Empresa de Desarrollo del Centro Histórico. Actualmente forma parte de la Fundación Museos de la Ciudad adscrita a la Secretaría de Cultura del Municipio y definida como una institución cultural con fines públicos orientada a la educación no formal, que agrupa a los Museos del Distrito Metropolitano de Quito y a otras instituciones culturales para contribuir con el conocimiento, apropiación, valoración y disfrute del patrimonio.

Dentro de un edificio patrimonial, que supera los 10 000 m², mantiene una exposición permanente sobre los procesos socio-históricos de Quito y su zona de influencia geográfica y ámbito cultural. Desde el año 2013 contamos con nuevos espacios para los visitantes. Una conexión directa con el Bulevar 24 de Mayo, dos terrazas y un mirador abiertos al público de forma gratuita.
